Bioinformatics FAQ

There are a large number of bioinformatics programs available to CBRG account holders via this web site. These examples (Frequently Asked Questions) are used to illustrate the use of these tools in answering typical queries posed by researchers.

The major web-based tools from the CBRG are listed, here.

What fragments sizes are produced using this enzyme?

Program name: restrict

(molbiol username / password required)

Notes:

  • Set "List individual enzymes with their fragments" to "Yes" to generate a series of fragment lists - one for each restriction enzyme (see Figure 1)
  • Figure 1. Fragment lengths produced by individual enzymes

        AlwNI:
       # [CAGNNNCTG]
       # 282	447
       #
       # ApoI:
       # [RAATTY]
       # 25	63	77	101	139	324
       #
       # AsuI:
       # [GGNCC]
       # 166	563
                                etc......

  • Set "Show fragment lengths" to "Yes" to show the fragments produced by all specified enzymes. This is best used with just a small number of enzymes - you can supply a list of individual, comma-separated enzymes in the "required section" (eg sphI,balI - see Figure 2).

  • Figure 2. Fragment lengths produced using enzymes SphI and BalI

       Start End Enzyme_name Restriction_site 5prime 3prime 5primerev 3primerev
         362 367 BalI TGGCCA 364 364 . .
         678 683 SphI GCATGC 682 678 . .
